The tournament was moved from its traditional home at Riviera Country Club due to the recent wildfires in California.
Storming weather in San Diego then made conditions extra tough on the opening day.
But an improved set-up on Friday saw World No.1 Scheffler, recent Pebble Beach champion McIlroy and host of other names go low and set up an intriguing weekend.
American 25-year-old Davis Thompson leads the way at 8-under with Scheffler one shot back.

This PGA Tour event will take place from Thursday, February 13 to Sunday, February 16.
Play is due to get started at 3pm over the weekend, with the leaders heading out 7:35pm.

Japan star Matsuyama claimed glory in the Genesis last year, romping to victory at Riviera.
However, the tournament has been moved to Torrey Pines this week due to the horrific recent wildfires in California.
In a statement, the event said: “The PGA TOUR’s focus continues to be on the safety and well-being of those affected by the unprecedented natural disaster in Greater Los Angeles.
“We are grateful for the life-saving efforts of first responders and the tireless work being done to put an end to the tragic wildfires.
“In collaboration with Genesis, The Riviera Country Club and TGR Live, and out of respect for the unfolding situation, we have determined that the 2025 Genesis Invitational will be played at an alternate location the week of February 10-16.
